The space between them isnt a void its infinite tiny things there for the weight of those things is added and subtracted when he grows or shrinks. When hes small hes losing all the weight of his entire atomic structure spacing which we know contain (in the marvel universe) loops of shrunken undiscovered worlds which sure doesnt seem like much but do that 100x per atom in his body and it seems pretty big of a difference.
